The presence of water allows for growth of fungus and bacteria, these produce natural by-products such as organic acids which make the fuel unstable. This problem is compounded in biodiesel which is more hygroscopic (water absorbing) as compared to Diesel.
Establishing a system for filtering the contents of the main storage tank through a recirculating filter system can keep contaminant build up in check. This can be made automatic and will reduce the potential for problems by removing sediment and gums. The filters should be changed and checked at regular intervals.
